Convolutional neural network models for cancer type prediction based on gene expression

Background Precise prediction of cancer types is vital for cancer diagnosis and therapy. Important cancer marker genes can be inferred through predictive model. Several studies have attempted to build machine learning models for this task however none has taken into consideration the effects of tissue of origin that can potentially bias the identification of cancer markers. Results In this paper, we introduced several Convolutional Neural Network (CNN) models that take unstructured gene expression inputs to classify tumor and non-tumor samples into their designated cancer types or as normal. Based on different designs of gene embeddings and convolution schemes, we implemented three CNN models: 1D-CNN, 2D-Vanilla-CNN, and 2D-Hybrid-CNN. The models were trained and tested on combined 10,340 samples of 33 cancer types and 731 matched normal tissues of The Cancer Genome Atlas (TCGA). Our models achieved excellent prediction accuracies (93.9-95.0%) among 34 classes (33 cancers and normal). Furthermore, we interpreted one of the models, known as 1D-CNN model, with a guided saliency technique and identified a total of 2,090 cancer markers (108 per class). The concordance of differential expression of these markers between the cancer type they represent and others is confirmed. In breast cancer, for instance, our model identified well-known markers, such as GATA3 and ESR1. Finally, we extended the 1D-CNN model for prediction of breast cancer subtypes and achieved an average accuracy of 88.42% among 5 subtypes. HybridSN: Exploring 3D-2D CNN Feature Hierarchy for Hyperspectral Image Classification

Hyperspectral image (HSI) classification is widely used for the analysis of remotely sensed images. Hyperspectral imagery includes varying bands of images. Convolutional Neural Network (CNN) is one of the most frequently used deep learning based methods for visual data processing. The use of CNN for HSI classification is also visible in recent works. These approaches are mostly based on 2D CNN. Whereas, the HSI classification performance is highly dependent on both spatial and spectral information. Very few methods have utilized the 3D CNN because of increased computational complexity. This letter proposes a Hybrid Spectral Convolutional Neural Network (HybridSN) for HSI classification. Basically, the HybridSN is a spectral-spatial 3D-CNN followed by spatial 2D-CNN. The 3D-CNN facilitates the joint spatial-spectral feature representation from a stack of spectral bands. The 2D-CNN on top of the 3D-CNN further learns more abstract level spatial representation. Moreover, the use of hybrid CNNs reduces the complexity of the model compared to 3D-CNN alone. To test the performance of this hybrid approach, very rigorous HSI classification experiments are performed over Indian Pines, Pavia University and Salinas Scene remote sensing datasets. The results are compared with the state-of-the-art hand-crafted as well as end-to-end deep learning based methods. MambaVesselNet++: A Hybrid CNN-Mamba Architecture for Medical Image Segmentation

Medical image segmentation plays an important role in computer-aided diagnosis. Traditional convolution-based U-shape segmentation architectures are usually limited by the local receptive field. Existing vision transformers have been widely applied to diverse medical segmentation frameworks due to their superior capabilities of capturing global contexts. Despite the advantage, the real-world application of vision transformers is challenged by their non-linear self-attention mechanism, requiring huge computational costs. To address this issue, the selective state space model (SSM) Mamba has gained recognition for its adeptness in modeling long-range dependencies in sequential data, particularly noted for its efficient memory costs. In this paper, we propose MambaVesselNet++, a Hybrid CNN-Mamba framework for medical image segmentation. Our MambaVesselNet++ is comprised of a hybrid image encoder (Hi-Encoder) and a bifocal fusion decoder (BF-Decoder). In Hi-Encoder, we first devise the texture-aware layer to capture low-level semantic features by leveraging convolutions. Then, we utilize Mamba to effectively model long-range dependencies with linear complexity. The Bi-Decoder adopts skip connections to combine local and global information of the Hi-Encoder for the accurate generation of segmentation masks. Extensive experiments demonstrate that MambaVesselNet++ outperforms current convolution-based, transformer-based, and Mamba-based state-of-the-arts across diverse medical 2D, 3D, and instance segmentation tasks. Convolutional Neural Networks and Volcano Plots: Screening and Prediction of Two-Dimensional Single-Atom Catalysts

Single-atom catalysts (SACs) have emerged as frontiers for catalyzing chemical reactions, yet the diverse combinations of active elements and support materials, the nature of coordination environments, elude traditional methodologies in searching optimal SAC systems with superior catalytic performance. Herein, by integrating multi-branch Convolutional Neural Network (CNN) analysis models to hybrid descriptor based activity volcano plot, 2D SAC system composed of diverse metallic single atoms anchored on six type of 2D supports, including graphitic carbon nitride, nitrogen-doped graphene, graphene with dual-vacancy, black phosphorous, boron nitride, and C2N, are screened for efficient CO2RR. Starting from establishing a correlation map between the adsorption energies of intermediates and diverse electronic and elementary descriptors, sole singular descriptor lost magic to predict catalytic activity. Deep learning method utilizing multi-branch CNN model therefore was employed, using 2D electronic density of states as input to predict adsorption energies. Hybrid-descriptor enveloping both C- and O-types of CO2RR intermediates was introduced to construct volcano plots and limiting potential periodic table, aiming for intuitive screening of catalyst candidates for efficient CO2 reduction to CH4. The eDOS occlusion experiments were performed to unravel individual orbital contribution to adsorption energy. To explore the electronic scale principle governing practical engineering catalytic CO2RR activity, orbitalwise eDOS shifting experiments based on CNN model were employed. The study involves examining the adsorption energy and, consequently, catalytic activities while varying supported single atoms. This work offers a tangible framework to inform both theoretical screening and experimental synthesis, thereby paving the way for systematically designing efficient SACs.

UP-Fuse: Uncertainty-guided LiDAR-Camera Fusion for 3D Panoptic Segmentation

LiDAR-camera fusion enhances 3D panoptic segmentation by leveraging camera images to complement sparse LiDAR scans, but it also introduces a critical failure mode. Under adverse conditions, degradation or failure of the camera sensor can significantly compromise the reliability of the perception system. To address this problem, we introduce UP-Fuse, a novel uncertainty-aware fusion framework in the 2D range-view that remains robust under camera sensor degradation, calibration drift, and sensor failure. Raw LiDAR data is first projected into the range-view and encoded by a LiDAR encoder, while camera features are simultaneously extracted and projected into the same shared space. At its core, UP-Fuse employs an uncertainty-guided fusion module that dynamically modulates cross-modal interaction using predicted uncertainty maps. These maps are learned by quantifying representational divergence under diverse visual degradations, ensuring that only reliable visual cues influence the fused representation. The fused range-view features are decoded by a novel hybrid 2D-3D transformer that mitigates spatial ambiguities inherent to the 2D projection and directly predicts 3D panoptic segmentation masks. Extensive experiments on Panoptic nuScenes, SemanticKITTI, and our introduced Panoptic Waymo benchmark demonstrate the efficacy and robustness of UP-Fuse, which maintains strong performance even under severe visual corruption or misalignment, making it well suited for robotic perception in safety-critical settings.

4D Spatio-Temporal ConvNets: Minkowski Convolutional Neural Networks

In many robotics and VR/AR applications, 3D-videos are readily-available sources of input (a continuous sequence of depth images, or LIDAR scans). However, those 3D-videos are processed frame-by-frame either through 2D convnets or 3D perception algorithms. In this work, we propose 4-dimensional convolutional neural networks for spatio-temporal perception that can directly process such 3D-videos using high-dimensional convolutions. For this, we adopt sparse tensors and propose the generalized sparse convolution that encompasses all discrete convolutions. To implement the generalized sparse convolution, we create an open-source auto-differentiation library for sparse tensors that provides extensive functions for high-dimensional convolutional neural networks. We create 4D spatio-temporal convolutional neural networks using the library and validate them on various 3D semantic segmentation benchmarks and proposed 4D datasets for 3D-video perception. To overcome challenges in the 4D space, we propose the hybrid kernel, a special case of the generalized sparse convolution, and the trilateral-stationary conditional random field that enforces spatio-temporal consistency in the 7D space-time-chroma space. Experimentally, we show that convolutional neural networks with only generalized 3D sparse convolutions can outperform 2D or 2D-3D hybrid methods by a large margin. Also, we show that on 3D-videos, 4D spatio-temporal convolutional neural networks are robust to noise, outperform 3D convolutional neural networks and are faster than the 3D counterpart in some cases.
